Rework flow of --parameter-dir and --locus in process_partis.py #233

Right now we get this information from the partis log file, which (IIUC) Duncan does not think is a good way to move forward for supplying this information, in particular if we can lean on the yaml metadata file.

We need to add this data to our yaml files, and rewrite process_partis.py and SConstruct to pass it along appropriately.

@psathyrella has now updated this in the metadata files, and process_partis.py has been updated to take advantage of this, as of 81035f7.
