Fix problem with dead alignment processes leaving empty files #245

For some reason we're getting empty aligned_inseqs.fa files occasionally. Canceled builds leaving weird artifacts like with the prune/minadcl nonsense maybe?

@metasoarous if I've experienced this, I haven't noticed. Can you reproduce so that I can investigate?

Problem is this is a Heisenbug; It only happens very rarely, and completely at random (as far as I've been able to tell). Probably some weird state, network or other resource related issue that results in this. I have left this issue open as a repository for information in case anyone else witnesses it again.

Upon resolving #274, this bug will hopefully become even more scarce.
