Sorry for the fakeout merge. Git deleted my sconscript (well, I deleted because git told me to and I wasn't thinking), but it's back now.

(BTW this runs on a tiny dataset---50 germlines, mostly singletons---but I haven't tested it on a real-sized dataset yet)
