You commented about the bottleneck for the type A diversity reconstruction as an effect of FMD epidemics affecting several countries after the 2000, but I would remind you that the majority of your samples (collected mainly from epidemics) are from the 2000 afterwards. Therefore, this again would be a confounding effect due to bias in your data (i.e. is the skyride estimate affected by the number of coalescent events in your phylogeny?).
