I have tried adding your suggested mozilla fix in ~/.thunderbird/xxxxxx.default/chrome/userContent.css with no success.
In that dir there is actually a file present named userChrome.css. But adding it there also makes no difference.
The problem is only with the menubar at the very top:

I am running gtk3 3.18.6 these days, maybe that's the problem?
In Firefox I don't need the fix at all btw...
