Please note that there is no actual change in the MBTA GTFS file associated with this pull request, merely updates to the documentation.

Removes duplicate bikes_allowed entry in trips.txt.
Documents checkpoint_id in stop_times.txt, which was present in an older, pre-GitHub version of the documentation.
