"." means there are no reads covering the repeat on that strand.
The -g
option doesn't change what output is included. It adds annotations to the output. (But if you use the -s
option, then -g
does change what is included.)

Thank you for developing cool tool! I just started to use tandem-genotypes and have a question about the format of the output. What does "." mean in column 7 and 8? When I use -g option, does the output include the all the regions specified in -g?
