Minor updates #33

Purpose

This PR is a collection of some minor changes

fixed bug where the script attempts to run mkdir on every processor
added argparser to the run script to control the output directory and optimizer from the command line
associated doc changes
updated the sphinx extension for bibtex to use newer version, and minor adjustments in doc and conf.py
