I'm not sure if I set it up differently, but even though the checkbox doesn't stay checked, Megasync is still starting on boot..
That's great to hear but I didn't have success yet, and behavior has been the same with regard to flatpak version of megasync not not starting on login.
Happened today in a fresh Fedora 35 install. A workaround is adding MegaSync it to "Startup applications" of GNOME tweaks (or your DE/Distro equivalent).
In flatpak megasync, "Start on startup" is never applied.
I initially filed in Flatpak repo of MEGAsync, https://github.com/flathub/nz.mega.MEGAsync/issues/2, but I was informed that this should be reported for upstream repo here.
The message I received in that flatpak repo issues was:
