@sara-javadzadeh Did you also make similar changes for Illumina reads?

No @Jong-hun-Park , I want to save Illumina logs for another merge because I wasn't able to test it right away. I could test on a Pacbio sample. Adding log details and log flags for Illumina reads is in my list for the next feature.
