Revise settings for magic-gui compatibility #449

This PR revises the pydantic settings model for compatibility with magic-gui, then updates the dependent reconstruction code and tests (which are now passing).

See /examples/ for the new settings layouts---only minor changes to the way that "Phase", "Birefringence", etc. modes are handled.
