I've noticed similar issues with mods like minechem. Having a cube connected to the chemical decomposer via wires (since minechem hasn't implemented StrictEnergyAcceptor I can't use universal cables) and then breaking the wire will cause the decomposer to continue to be charged without draining from the cube.
I believe this is still a UE bug. As for the energy cubes, I've overhauled their output ratios. Basic: 20 EU/t Advanced: 80 EU/t Elite: 320 EU/t Ultimate: 1280 EU/t
Well, that could work to, but I believe it is better to use standard IC2 "voltages".
And should I bug Calclavia with that infinite energy issue?
IC2 support in my mods are discontinued and will not be improved except to be left there. UE will also under goes changes in MC 1.6 to integrate with BuildCraft/Thermal Expansion more. Probably we'll go ahead and use their units.
Umm. That means that you want to drop UE?
But anyways, even if you drop IC2 support, Aidan may leave it. IC2 is not "dead", it's used a lot.

All seems to be OK, reactor outputting 90 KW, MFSU recieves about 450 EU/t, and so on I accidently rotated one of the cubes with a wrench and then fixed that. That resulted in cubes filing rapidly and outputting full 512 eu/t to MFSU.That was fixed by removing one of superconductors and replacing it. They seemed to output energy without depleting the storage.
Also, Atomic Science UE->EU conversion ratio seems to be a bit lower than yours. Same reactor outputs about 100 Eu/t with that. But I don't say that yours ratio is bad. It doesn't seem bad. MMaybe you shoud change the maximum EU outputs, like that, since 256 Eu/t for ultimate cube seems to be quite low
Basic -> 32 Eu/t Advanced -> 128 Eu/t Elite -> 512 Eu/t Ultimate -> 2048 Eu/t
