This may be intentional, but Mekanism Bio-mass is FAR LESS efficient than Forestry Bio-mass.
I did some quick tests, and one stack of saplings in the crusher fed into the Bio-generator is about 1.53 MJ when loaded into an Energy Cube.
The same stack of saplings when converted in the Forestry Fermenter is about 20 MJ loaded into an energy Cube. If converted to Bio-Fuel using the Still, it's about 32 MJ per stack of saplings.
To be fair, the Forestry process also uses water or fruit juice, and mulch. Both gotten from the Squeezer. However, this only adds time and about 2 MJ of additional energy cost.
It could also be that the BuildCraft power-to-UE-power conversion is unbalanced. I'm not sure I fully understand how it works, or if there's a config setting somewhere to adjust it.
