I have some ideas that could simplify the management and configuration of the emulator:
Autodetect BIOS files stored in the emulator folder or inside a subfolder named "bios"
When opening a ROM inside a file, if there are several files but only one is a .nds rom, automatically open it instead of asking the user.
If the emulator window is maximized, remember that state the next time is opened.
Keyboard Shortcuts to quickly open the recent games. mGBA uses Ctrl+0 Ctrl+1 Ctrl+2... for each item of the Recent Games list.
A "library" list of ROMs from a specified path that appears when the emulator isn't running games, similar to mGBA's.
An optional toolbar to quickly change the screen layout, size and maybe resolution.
Being able to set custom preferences per game (maybe stored in a .pref file with the same name as the ROM?) for those games that need specific layouts to be enjoyed
