With the update to bookdown, they introduced a feature to have footnote numbers reset in each chapter (https://github.com/rstudio/bookdown/releases/tag/v0.20), but this has also lead to a bug that happens when Rmd files are in subfolders (bookdown assumes they are in the same folder). The current PR uses a fix that I used previously but that didn't work because I used it in the wrong location. This should hopefully fix it :crossed_fingers:
