Replaces my horrible git mistakes from #542 (don't drink and rebase, folks)
Resolves #514 and some of #501
Changes to narrative include updates to a newer git version, while still hedging bets about how things will continue working into the future. The big git figure could use another set of eyes.
Does not include updates to git output; this will come in a separate PR after I'm done recreating Amira's repo.
