Upgrade anvi-script-remove-short-contigs-from-fasta to rename final contigs #354

We have lots of issues with contig names coming from different assemblers, it would be have been a nice addition if this script had a flag, i.e., --simplify-names, just to make sure resulting contigs has simple names.
