There is a phylogram mode to avoid these.
but all the labels disappear :( . I guess I can live with it
and you have to set the width and height just right in order to work with it. You know you want the roll feature!
I was also going to mention disappearing labels on the non-circular phylogram so, yeah, they disappear :)

Yes unfortunately we do not draw layer labels in phylogram view i opened new issue #490 regarding this, that feature will be included in next release.
Layers in the phylogram view look nice!
Sometimes I find myself rotating my neck when looking at contigs that are at 180 degrees in the tree. It would be an amazing improvement if the user could rotate the interactive display by clicking and dragging. Not sure how to do this. Maybe a button to "activate roll mode".
