It's probably a problem of missing leading zeros:

PF0486 should be PF00486 (Transcriptional regulatory protein, C terminal)
PF0989 should be PF00989 (PAS fold)
PF2518 should be PF02518 (Histidine kinase-, DNA gyrase B-, and HSP90-like ATPase)
