Feature/bin ref restructure #330

This PR adds the following features and fixes:

The collection of bin refinement related information in the aggregation step is now done in one place
The gtdb version in hmmsearch is the newest one
The gtdb related code is now no longer duplicated in multiple processes
The useonlybinrefinement parameter is no longer necessary
