Bug in either DNA or RNA kernel #4

In the DNA kernel the longer sequence is not set within the if-clause on these lines.

However, in the protein kernel, the longer sequence is set within the if-clause on these lines.

3 realigns allows the kernels to be directly diffed against each other showing a highly analogous structure that suggests one of the above sets of lines is incorrect.

Fixed lines being mentioned to correspond to the correct places in the code.
