Add process statistics and settings files to process outputs

Make files called settings.txt that contain all the settings used to run that process

In addition, things like: sample names, sequence counts, etc.

I did this, but it turns out it's probably better to encode them in the filenames so you can run multiple different versions of the same thing and have all the output files next to one another.
