I don't quite understand the issue.
On every boot, or hot-plug, filesystems are checked by the 'fsck' program.
Most of the time the check is fast, it just verifies that the filesystem was
cleanly unmounted and assumes that everything is OK.
However, if programmed to do so, every M mounts or D days a complete filesystem
consistency check is performed by 'fsck', which can take several tens of
minutes or hours to complete.
To make this scheduled check, go to Disk->Filesystem, enter the desired number
of mount or or days to check filesystem, and hit Submit. The information will
be stored in the filesystem itself, and whenever a filesystem is mounted, the
programmed figures are decremented.
Those number are just displayed in the status page, in the "Automatic FSCK in"
If you still think there is an issue, please describe the problem better and
post the contents of /var/log/boot.log; go to System->Utilities->View Logs, and
select the boot log; the System log will also be necessary.
