Cryptococcus NTR: clamp cell formation phenotype #101

NTR 1) clamp cell formation phenotype FAO cross-reference: id: FAO:0000060 name: clamp cell def: "A hyphal cell that forms a clamp connection, a structure that separates differing nuclei, which have been obtained through mating of hyphae of differing sexual types, into distinct hyphal segments that are separated by septa (cross walls)." [CGD:doi] is_a: FAO:0001009 ! septate hypha created_by: mariacostanzo creation_date: 2013-04-02T03:28:00Z

2) altered clamp cell formation (is_a clamp cell formation phenotype)

dianeoinglis commented 8 years ago

This has a cross-reference in the FAO.

The parent term or visa versa should be "clamp formation" and child terms are "fused clamp" and "unfused clamp" depending upon whether the process is sexual development (fused) or asexual development (unfused). Then there is "clamp cell formation" which are cells that form a fused or unfused clamp. This is a process of either sexual or asexual "development" or "differentiation."

Septins enforce morphogenetic events during sexual reproduction and contribute to virulence of Cryptococcus neoformans. PMID: 19943902

Thanks Diane! FAO Cross-reference added above

Terms needed:

clamp cell formation phenotype altered clamp cell formation phenotype increased clamp cell formation decreased clamp cell formation abolished clamp cell formation

xref: FAO:0000060 clamp cell

Hi, for "decreased clamp cell formation," we were planning on making this term and definition:

"decreased clamp cell formation (is_a altered clamp cell formation phenotype) def: An altered clamp cell formation phenotype where the rate, frequency, timing or extent of clamp cell formation is decreased relative to a designated control."

Do you want us to make a more specific child term for it such as: "decreased frequency of clamp cell formation?"

dianeoinglis commented 7 years ago

Hmmm. There are two possible phenotypes to observe, altered clamp cell formation in which the clamps are abnormal and reduced frequency/abolished clamp cell formation. I wonder if we could note "Do not use for annotation" for "decreased clamp cell formation" and instead direct curators to "decreased frequency of..." and also note when abnormal should be used. ??? Altered clamp cell formation could have children such as: 'decreased frequency of clamp cell formation' and 'clamp cell formation resulting in formation of an abnormal/altered clamp cell'

What do you think?

Related to this NTR and NTR #187, I am thinking that this term request (#101) is for phenotype terms related to the formation of a clamp connection (either fused or unfused) rather than the formation of a clamp cell. Let me know if I'm missing something.
