This PR aims to provide clearer distinctions between phylogenetic and hierarchy trees.

Explain clearly the difference after examples focused on getHierarchyTree and addHierarchyTree
Give the example of an actual phylogenetic tree (found in TreeSummarizedExperiment Tengeler2020)

Nice. The detailed comments in examples could be moved to @details

There were no details section before? You could start the section with a sentence that explains what the function do: "This function calculates hiearchy tree...." or something like that
