sync metaAssembly WDL with NMDC #42

Replace nmdc-edge jgi_assembly.wdl with the one from the NMDC repo. Update metagenome_pipeline_wdl.tmpl to import new WDL and make changes necessary to work with the other WDLs

@yxu-lanl, can you add something to populate the output directory in the template file metagenome_pipeline_options.json?
