src/data/data_harmonizer_io: we have project.Makefile targets that show custom code I wrote to convert DataHarmonizer’s JSON naked-list format to LinkML’s JSON format. I may have done that solely to show how to validate DH dumps against the schema. If that’s the case, then the targets and code may not be necessary any more, because Patrick has since updated linkml-validate to natively understand DH’s JSON.
I think src/data/examples is just a vestige from the linkml-cookiecutter. examples/README.md truthfully says that the path for examples is src/data, but incorrectly links to src/data/examples . I will try building the schema without that directory. If it works, we can delete it in a PR.
data/unexpected_pass contains example data files that I thought should be invalid, because they violate some rules. As of May 2023, the rules weren’t working so these files passed the validator in a way that I considered unexpected. Some combination of you, me, Brynn and or Patrick should check these individually with linkml-validate , like we did in the NMDC Schema & Metadata meeting last night.
