This is a feature of the camera profile
the Unity reports itself as an "opaque" device, so our profile sets the camera accordingly. I'd update the opaque settings to whatever you want the editor to look like.
can we switch camera profiles at runtime or switch between skybox and solid color at runtime?

Microsoft Mixed Reality Toolkit version 2 (MRTK2) is currently in limited support. This means that Microsoft is only fixing high priority security issues. Unfortunately, this issue does not meet the necessary priority and will be closed. If you strongly feel that this issue deserves more attention, please open a new issue and explain why it is important.
Microsoft recommends that all new HoloLens 2 Unity applications use MRTK3 instead of MRTK2.
Please note that MRTK3 was released in August 2023. It features an all-new architecture for developing rich mixed reality experiences and has a minimum requirement of Unity 2021.3 LTS. For more information about MRTK3, please visit https://www.mixedrealitytoolkit.org.

The skybox is being turned on after I disable it.
Unity 2019.4.13 and MRTK 2.5.1 for HL2 (with and without XR SDK)
Following the instructions here.. create new project add MRTK 2.5.1 via packages/manifest.json accept recommended changes switch platform to UWP accept recommended changes again start a new scene MRTK | Add To Scene And Configure on main camera, set clear flags to Solid color hit Play button --> main camera clear flags are returned to Sky Box.
