No, they are "native" Windows applications, for example, the Notes app, or for example, when you run cmd, powershell, and other terminals, they do not work with the always on top of Power Toys

I'm calling out something differently. "Admin" windows are elevated. Elevated processes can only be communicated by other elevated processes. PowerToys by default does not run admin.
Here you can see one terminal with Always on top and another one that isn't AoT'ed. The 2nd one can't because PowerToys isn't run as admin.

so just set power toys to run as default as admin? and this will work for admin processes?

Description of the new feature / enhancement
The always on top extension does not work on windows applications, for example: CMD, GitBash, PowerShell, this would be a perfect feature for developers
Scenario when this would be used?
When taking a course or, for example, facing computer problems that require more screens to solve, and you pause the video and have to search for your cmd among 20 other applications open on your machine, it is much easier to use always on top in cmd and you can do whatever you want, without having to use Alt + Tab or look for your cmd lost among other applications
