@cizquierdof can you check in Task Manager which process or processes are using most of the CPU?
CPU load is normal, no more than 15 or 20%. The problem came from drive. Task Manager shows 100% C: drive load
maybe I'll take a video this afternoon if I can reproduce issue
@cizquierdof consider using Resource Manager to check which process is accessing the disk.
wondering if maybe one of the plugins trying to scan.
@cizquierdof would your desktop have some type of symlink or something that could cause a folder scan to take a while?
today I had slow startup initialization again and Powertoys wasn't enabled, so seems the problem is in some Windows service or task and not in Powertoys. Sorry to bother you, but first days after deactivate Power Run, it stop doing that. Thanks for the support!

When I start the computer, the first five or ten minutes, system drive is at 100% load, making apps unable to start. Even keyboard interruptions like ctrl+alt+del stop working. Later activity drops to normal rates. The problem don't happens if PowerToys Run is disabled.
