Fix isort skip of templates directory #294

Looking at the isort source (here and here) it looks like previously we weren't using the isort skip option correctly.

This should also fix the builds in https://github.com/Microsoft/agogosml/pull/292 and https://github.com/Microsoft/agogosml/pull/291.
