filtered out generated fileGroups to prevent overwriting of the necessary compilerFragments that includes sysroot.

Based on the code, I'm approving, but could you add a changelog statement before I officially approve to merge this PR?

@gcampbell-msft updated the changelog as a bug fix. lmk if it should go in improvements
