Diagnostics for Makefile #461

Add ability to give diagnostics for Makefile problems. Let us know the specific problems you are having and whether diagnostics would be helpful

Would it be possible to flag up source files that in the workspace that are not processed by the Makefile? Perhaps add some visual element to files that have no representation in the Makefile?
