I tested it with an IMAP account and a filter that moves a mail with a particular text in the subject in a different folder and it works without the need to switch away.
It seems a refresh problem. If you open the folder in which the mail should be moved, do you see it?
May you tell me the list of the addon that you're using? Have you tried to disable one addon at a time and test a filter?

I too am using (indeed, I am using only) IMAP accounts (namely, three).
If you open the folder in which the mail should be moved, do you see it? Yes, I do.
Here are the addons I am using.

When all of those addons are disabled except yours, all works as it should. (That said, I am not sure I've tested with QuickFolders disabled.)
I have Windows 8.1. x64, with latest release version (as against
e.g. beta) of Thunderbird.

I think it's a problem with the refresh of the messages list. This addon does not do anything on that function. You need to activate one addon at a time and test a filter.
If you press ctrl+shift+j and choose the "error" button before running the filter, do you see an error message?

I do see an error message - in fact, more than one. But these error
messages do not seem to correlate with the running of filters.
I attach a screenshot of the error messages. I'd be grateful if you
could make something of them.

This otherwise useful AddOn seems to cause a problem with Thunderbird filters. To wit: when the AddOn in installed, automatic filters for new mail do not run until one switches away from, and then back to, the inbox.
Or at least I think this AddOn - as against another one - is causing this problem. (I am testing at the moment, and there may be more than one cause, or part of the cause, of the problem.)
