Store in a tool shed (main or ours?):

tool suite (eg look at Mothur http://toolshed.g2.bx.psu.edu/repos/jjohnson/mothur_toolsuite) including external tools like bowtie. Look at suite_config.xml in onto-toolkit
sample workflows representing different instances of the mPuma workflow, with different test datasets
datatypes, eg biom.

Add dependencies with tool_dependencies.xml

There should be two repos:

tool suite (e.g. like mothur) with datatypes and dependencies
workflow: As a separate repository ending with _workflow and containing a repository dependency file, with all needed tools and packages
