It's not supposed to
That'd be nice though, or is there a scenario where you don't want this?
When you stop tracking time, you will get a notification after max. 30 seconds with the duration in which you haven't been tracking time. That should be all you need. If you sync a task and start another one within 30 seconds, you don't really have a problem.
Implementing what you suggest will add a lot of complexity with very little return.
Maybe i will allow you to start a new task from the notification, but this is really not a priority as it's a minor feature.
The other popup is for time you lose unintentionally (active timer that was tracking while shit happened and later comes back to life).
When you commit a task and it was the one that was running, timetracking stops. However, once you start tracking time on a new task, the suggestion about adding missing time does not show up.
