I'm experiencing some trouble with this. I think it's important to also collect the stderr output because some results (eg. from the function localNullModel) are displayed there. However, when I use sink(..., type="message")
I get the warning "galaxy.model WARNING Datatype class not found for extension 'text'".
Can you try this to redirect stderr to stdout? https://stackoverflow.com/questions/25306819/send-r-diagnostic-messages-to-stdout-instead-stderr

I'm actually not sure anymore whether it makes sense to include all the stderr output in the file because, if the local and global null model iterations are set to higher numbers, the file would be unreasonably big. Also, I realized the local and global null model results are stored in specific variables, and can be extracted and saved in a different way. I've included the Metadata.txt file content below; please let me know which parts are useful and should be included in the final version.
