Purpose of code changes on this branch:
Refactor the matrix transform classes so that they are easier to write, have a 
lower likelihood of bugs, and support all matrix file formats without a lot of 
code duplication.

When reviewing my code changes, please focus on:
New interface
Javadoc
Usefulness/jankyness of utility classes

After the review, I'll merge this branch into:
/trunk/sspace
