I was wondering if you were still aware of this issue, GNotifier doesn't work at all on SeaMonkey. I assume you're still supporting SeaMonkey, since SeaMonkey doesn't support WebExtensions anyway.
SeaMonkey v2.49.1, GNotifier v1.11, Windows 10 v1709.
Seamonkey is definitely under support.
I've tried to replicate your issue and failed. I've tested it on Windows 10 and SeaMonkey v2.49.1. Everything seams to work fine. I can see Toast notification from Action Center when download is completed.
I'm using a portable build of SeaMonkey, if that helps.

I have GNotifier 1.11 installed on SeaMonkey 2.48, running Windows 10 v1703. Upon all downloads being completed, SeaMonkey displays a notification by default, however GNotifier is not picking up this notification and displaying it natively.
I think something was changed with this notification in SeaMonkey, since in previous version this worked fine.
