Looks like it's working this morning, I'll close the issue for now.
OK, now I know hot to reproduce it. I have some filters in place which move some of my incoming emails from Inbox straight to an Archive folder: when one of this messages arrives, the "issue" occurs.

Hi, for every new email that's been notified I'm getting the message in subject.. I think that should be a "1" or a number greater than 1, rather than a zero.
Using Windows 10 Home x64 and Thunderbird 38.5.0
