delete certain intermediate files immediately after use #2

After filtering abundant read hits and foreign contaminant hits we should 
delete the intermediate SAM files.  These take up lots of disk space and would 
lower the overall footprint of the pipeline.

Fixed! These tmp files are now removed. The read filtering stage has been 
rewritten.
