Refactor from_json for AtomData vector #347

Description

The PR based on your diff, which inflated a bit.

Support for nested exceptions was added and immediately used.
The schema schema.yml was modified to correspond to the from_json if-conditions.
An ugly hack controlling the exceptions throwing was removed from the openjson function.
Selected files were reformatted (white space, curly braces) in a separate commit.

I will merge using the rebase strategy after approval.
