As a referee to our f1000 article notes:

The citation for the BIOM interface R package has been deprecated. The appropriate citation is: Paul J. McMurdie and Joseph N Paulson (2015). biomformat: An interface package for the BIOM file format. R/Bioconductor package version 1.0.0.

It seems like there is a newer biomformat package available via bioconductor which the referee refers to (http://bioconductor.org/packages/devel/bioc/html/biomformat.html https://github.com/Bioconductor-mirror/biomformat ). If the old biom package available via CRAN is indeed deprecated this should be noted on the github page (https://github.com/joey711/biom ) and the official biom-format website (http://biom-format.org ) should link to this package instead.
