hicstuff flag/getopts build out #11

@tsimmonds do we need the mininum quality flag for HiCstuff? https://github.com/koszullab/hicstuff#Full-pipeline

@scottgeib I'm thinking of switching hicstuff to minimap2 for continuity

it's possible that the user might want to change the hicstuff alinger and/or the minimum mapping quality. ( --quality-min )
