jellyfish flag/getopts build out #13

@tsimmonds do we want to be able to change the k-mer size in KMC and Jellyfish? https://github.com/gmarcais/Jellyfish/blob/master/doc/Readme.md is there anything else we'd want to change for either?

looked at documentation, there is nothing that the user should want to change beyond what they already can.
