I see that your pipeline calls Triplexator under the hood, therefore I believe that you may be interested in swapping Triplexator for PATO, as it will provide faster analyses for 3plex. PATO exports the same command line interface as Triplexator, and it even allows finding triplex features as small as 5 nt in length, so it perfectly suits 3plex.
