But after an app update of Molly or a device reboot, the notifications are gone and don't appear again.

This is an upstream "bug" https://github.com/signalapp/Signal-Android/issues/11963, but the issue has been there for over two years with no significant reaction from the team, sadly.
You improved already the WebSocket integration, maybe you can also improve the notification behavior?
