This PR includes a number of changes including:

Updates to the logging setup (now works when run in CLI or as imported module)
- would like to figure out how to capture koza log messages from monarch ingest logger if possible though
Updated biolink model and updated tests and examples to match changes
Lock LinkML validator to a previous version until a validation bug gets fixed
