Don't even bother commenting on this PR yet. I will be rebasing and repushing it when it is finalized.

Update d3 to 5.7.0
Update jQuery and jQueryUI to latest
Update gulp and its associated tools to 3.9.1 and related.
Update documentation

TBD:

Replace legacy endpoints with BioLink endpoints.
More docs on how to build
Test against monarch-ui and Analyze Phenotypes
