47 add support for separated gene analysis and variant analysis fields in config #48

Refactored phenotype_only to use either variant_analysis or gene_analysis in the codebase. Detailed the changes to the runner config config.yaml in the README.md and also the config.yaml. The bulk of the files changed mostly involved refactoring phenotype_only variables to variant_analysis
